Kindle formatting is tricky when it comes to graphic heavy novels, such as children’s books or comics. This is why ebooks are not the best format (yet) for graphic heavy novels.
The max file size for Kindle Digital Publishing is 50 MB. Files larger than 50MB will fail to convert.
The first option is to reduce the size of your graphics to fit within the 50MB limit:

The second options is publish in multiple ebooks:
If your book remains larger than 50 MB, then you may consider “breaking” it into segments.
For example. If you planned to sell your graphic novel for $5.99, then you could divide it into two parts selling each for $2.99. But be sure to inform your readership that your novel is in two (or more) parts.
A third option is selling the book directly from your own site using a shopping cart that has digital product download capabilities.
Lastly, you can print a Print on demand (POD) book. Which isn’t a bad idea considering Amazon’s new Matchbook program. (Allowing print buyers to obtain the book in digital format for a reduced price.)
